I prefer to have all the "navigation stuff" always appear in the same place - across the top works for me, and is in keeping with the Wikimedia software "house style" (at least as used by authors/editors/admins).  The vertical one, I think, does ''look'' better - but I think would lead to formatting problems on some articles as images get inadvertantly pushed down the page.
